Student Visa processing - 90 days expiring

Hello,

I am a US citizen currently in Lithuania where I have applied for my student visa at the german consulate (a M.A student in Germany).

My 90 days is expiring soon, and this is the reason I have applied for my student visa rather than arriving to Germany and getting my residence permit there are US citizens can do.

My 90 days may run out before I can receive my student visa. Should I just stay in the schengen until I receive or leave with a few days left so that I can fly back into Lithuania when it is ready?
