As a US citizen, I have applied for a Spanish national type D visa for permanent residency. Assuming that I have been granted said visa how does that effect my rights to 90 days within 180 to travel in other Schengen countries? I assume the time I spend in Spain does not use any of that allotment of days...

If you have Spanish residency, than you should be able to travel to any other Schengen country. In case your Spanish residency time counted towards the 90/180 rule, you would not be able to travel anywhere outside Spain which would be against the concept of the European visa. The clock for the 90/180 rule should start counting at the moment when you cross the border to other Schengen country.
Cheers.
